I suppose that either the CVS repository copies on Debian vs. Windows were different (e.g., one has been destroyed using destroy_repository.py), or you are using RCS or CVS to read contents out of your repository but the program that you are using is screwed up on Windows. But without more information (e.g., your config file and a sample *,v file) it is just a guess.
