I (still) have the same problem even after upgrading to Subclipse 1.8.20. I am not using m2e, though. I am using Gradle IDE 3.1.0. See the attached screen shot of the synchronize view. In the screen shot you can that all files and subfolders in the .settings folder are decorated as new.
