If I understand your needs correctly, check these out:

NetPBM, http://netpbm.sourceforge.net/, has a command line
tool for converting to a particular 32-bit FP HDR format
known as PFM.  The tool is pamtopfm.  

If PFM format is not ideal, then pfstools, http://pfstools.sourceforge.net,
has tools to convert PFM to other HDR formats.  These are all command
line.

These tools are scriptable and use pipes.
