I have not experienced this, but, if I understand your
description correctly, you should be able to simply "pull"
the dialog window back up into the visible area using
the mouse.  But, as far as I know, this is probably the
fault of GTK+ and not Cinepaint.

A small problem I do notice, however, concerns the 
dialog for Preferences/Color Management.  Attached is
a PNG image (preferences.png) showing how some of the
text labels are chopped.

For me, this is not very important, but since the issue
was raised I just thought that I would report this as
well.
