Still trying.
I've deleted the packages for dvdrip, dvdrip-master and transcode.

Installed the latest dvdrip and transcode from source:

http://prdownload.berlios.de/tcforge/transcode-1.1.0.tar.bz2

Note: My ./configure for transcode was this:
./configure --enable-xvid --enable-imagemagick --enable-a52

Still getting the little blue squares.

Using ffmpeg as the codec produces a .avi with no little blue squares.
