Bill, I compiled on MSYS/MINGW and I ran into this problem also. The solution for me was to add the PKG_CONFIG_PATH on the Setting (Windows wide) and not on the msys bash shell. After that, pkg-config seemed to find the stuff correctly. I am not sure if this relates to cygwin, but it might be worth trying.
