The attached dot file renders nearly perfectly on my mac. However, there are some imperfections, and I'm wondering if there is any way to ameliorate them (see annotated view, below): (1) Some edge labels overlap. See red circle for an example. (2) Some edges are too close together. See blue circle, the only example in this case. Note that the dot file includes "layout=neato", which in this example does an excellent job of presenting the global 'geometry'. Context (only if you're curious). This graph represents a DNA sequence assembly, which in turn is representing the same region on two nearly identical (homologous) chromosomes, stuck together. It is an essentially linear object, however in this case there is a long repeat in the genome (here seen as the big circle), and the genome goes around it three times. I would be very grateful if anyone has any thoughts about this, either with regards to manual tweaks to make this example render better, or general improvements. I would also be happy to provide further fodder if anyone is intrigued by the scientific problem and would be interested in collaborating.
