I had good luck by making each cluster consist of a single chain of visible
and invisible nodes, all the same length, effectively creating a grid:

  a1 -> b2 -> c3 -> a4;

  node [style=invis];
  edge [style=invis];

  subgraph cluster_a {
    a1 a4;

    a1 -> a2 -> a3 -> a4;
  }

  subgraph cluster_b {
    b2;
