I think that a morphing program -- like WinMorph under Windows -- will 
provide you exactly with the interface you need. WinMorph stores the 
coordinates in a text file, from which they can be re-used. So if you 
have any chance to run a Windows program on your computer...

Another alternative is the point picker of any panorama program, which 
typically allows to pick corresponding points in two images. Hugin for 
example would be an open source programm with that functionality, 
although I don't like its point picker much. If you load only one image 
into the program, you can also pick corresponding points in two versions 
of the same image.

With my question, I was however looking for something more common, like 
a Gimp plugin or something alike.
