Install MinGW and MSYS, then use "mingw-get install msys-flex msys-bison" inside a MSYS console (C:\MinGW\msys\1.0\msys.bat) to install flex and bison. That gave me flex 2.5.35 and bison 2.4.2, which seem to work fine with Mesa. Don't forget to add some path entries pointing to C:\MinGW\bin and C:\MinGW\msys\1.0\bin.
