Which distribution do you use ? and which version of the libjpeg ?

I have a similar problem report where the problem seems to be gento 
related. On my system is the libjpeg version 6.2.0-852.1 (x86) installed.

You can you please post the output of:
 > ldd jpeg2yuv

The outpus should be like that:
 > ldd jpeg2yuv
...
	libjpeg.so.62 => /usr/lib64/libjpeg.so.62 (0x00007fa384da2000)
	libm.so.6 => /lib64/libm.so.6 (0x00007fa384b4c000)
...

So it is hard do to a workaround like that:
 > cat file1.ppm | ppmtoy4m -F 25:1 -r -n 125 -S 420jpeg | ...
