For anyone who is interested, in the meantime I solved this by doing

widget_set(w, PG_WP_SIDE, PG_S_BOTTOM);
widget_set(w, PG_WP_SIZE,0);

for all the rootwindows of applications that should be hidden,
and

widget_set(w,PG_WP_SIZE, PG_S_ALL);
appmgr_focus(appmgr_findapp(w));

for the application with the highest priority, that should be focused and 
displayed.
