I also faced the same problem, I don't knaoe the real soln, but this will help you. after running autogen.sh, configure you might have run make menuconfig, and then make. Now this make will be in infinite loop with configure script. To solve the problem you delete configure, Makefile.in, Makefile and do again autogen.sh, configure. Don't do make menuconfig now. Your previous configuration is not lost. So you can directly type make, and it won't go to infinite loop.
