Looks like DVDRIP did not rip off all of the correct vob files.
How do I make sure that i pick all of the correct vob files?

Try playing the raw vob file with mplayer. Make sure you didn't get a rip error. (For linux, check dmesg if on the same boot, look for media errors). I use dvdrip, and sometimes if it can't read the dvd it doesn't error out, just skips. This can also happen for some weird TOCs. In that case I use mplayer -dumpstream -sb <n> dvd://....

I have a movie that I am ripping and transcoding and after I am done, I play the avi and see that the movie starts about 1/5 to 1/3 of the way into the movie. What command are you using?
