I have heard rumors that due to the heavy use of specific ID's such as 'header', 'footer', and 'content', certain search engines may begin looking for them more heavily in the future to understand what is in a page. It's sort of a developing SEO standard if you will...? For now, though, I'd say there is no difference except to help you and those who need to look at your markup later.
