Multiple IE's, popups and replaceChild

Has anyone who has multiple versions of IE installed ever experienced 
problems with DOM calls in a popup?

I created a page that hinges on the use of replaceChild to replace 
content; and it works fine. However, when I open the same page in a 
popup, my IE 6 (multiple install) flatly refuses to execute the 
replaceChild and gives an error Interface not supported.

Another tester, who has IE 6 single install, experiences no problems.

Does anyone has any bright ideas?
