Yay, nice, almost what I expected. ;)  Looks great regardless.  I forgot
to say, but I think the search entry should be located only above the
bookmarks pane, that way it's more clear that it doesn't really affect
the folders.  Like:

I don't actually quite like the options dialog, but since you can't put
checkbuttons in an optionmenu and have it behave nicely, I don't have an
alternative figured.

But are those options even necessary?  I'd imagine the dialog is just
too cumbersome to be used in practice; it's much quicker to let the
search list "too many" matches and locate the exact match manually.


Minor issues:
- Select a folder, search for something, clear the search entry -> the
contents of the selected folder are shown but the folder itself is not
selected.
- Words separated by spaces should probably work like that, instead of
being treated as a single string?
- Ctrl-F could still focus the search entry, for convenience?


And then, of course, from the we-love-the-HIG department:
- Search needs a mnemonic, Options mnemonic conflicts with Notes
  (I'd also suggest N_ame and _Nicks to maximize the use of wide
characters.)
- The whole options dialog is missing mnemonics, if it's still there

Actually, I think you can keep "Copy" as-is, just add "Paste Alias" :) 
Shouldn't be changing any well known semantics.  I also think for DnD
there are modifier keys that provide similar function...  Yes, from
nautilus:

- Copy: Ctrl-drag
- Link: Ctrl-Shift-drag
- Ask: Alt-drag
