Generally you should avoid modifying prefs.js directly or from
about:config as Galeon will silently overwrite changes when it
synchronizes the mozilla settings with its own.

When the stylesheet selector was reimplemented there was a plan to make
it more widely used and to get rid of all the extra preferences that are
basically duplicating a very small part of (user) stylesheets
functionality.

Anyway, for the link colors you can use the GConf keys documented in
README.ExtraPrefs:

Web Page colors

        /apps/galeon/Rendering/FontsColors/visited_link_color (string)
        (default=3D#ff0000)
        (mozilla pref: browser.visited_color)

        /apps/galeon/Rendering/FontsColors/unvisited_link_color (string)
        (default=3D#0000ff)
        (mozilla pref: browser.anchor_color)
