Silvio,

This process works for me on FC3 to change file associations; is the
same as the one you tried?

From Nautilus, right-click on any PDF file > Properties > Open With >
Xpdf

If Xpdf is not in the menu, you can manually add it from that same
screen; click add; the path to xpdf is likely /usr/bin/xpdf
