This is explained more thoroughly in the following FAQ. http://www.htdig.org/FAQ.html#q5.25 If the above info doesn't solve the problem, you might try running htdig in verbose mode (more -v options equals more verbose). With sufficiently verbose output, you should start seeing reports that explain why certain documents are being excluded from the index.
