I use Mozilla, but to use a Bayesian filter with pine, you'll have to make a mailbox called junk, move known junk mail to it and tell the filter where your junk folder and inbox are. And no matter what the temptation, do not automatically move flagged junk mail to the junk folder. This page appears to have the complete setup details.
