I have exactly the same problem. Part of the problem is that any changes 
you make to the bookmarks are not immediately synchronised with the 
remote server. Therefore you close the browser you have been working on, 
open a second copy of OmniWeb on another machine and maybe make some 
changes which may or may not be sent to the remote server. Thus 
synchronisation is hopelessly confused so that when you open copy 1 
again, you may or may not get the bookmarks from copy 2. Way too hit or 
miss to rely on. I have lost many saved bookmarks this way.

I don't think Omnigroup have prioritised bookmark syncing in their rush 
to get the latest version to a release candidate.

I use FoldersSynchronizer to sync my OmniWeb bookmarks with a remote 
server. When I make any changes I immeditely fire up FS which will 
automount the remote WebDAV or FTP drive and sync the bookmarks file. I 
do the same thing on my second Mac and the bookmarks are updated. The 
good thing about this is I can use the same mechanism for Safari, Camino 
or indeed any browser. At least I am in control.

I suggested that Omnigroup take a look at FoxMarks, the Firefox 
extension to sync bookmarks, which works flawlessly.
