Micro$oft has a supplementary tool called "windiff" included inside "support tools" in several SDKs (PocketPC SDK, Driver DDK, ...) basically it's a graphical DIFF tool - but it's worth a try as it can compare directories and show linechanges inside files with a simple doubleclick!
(I discovered 2 x windiff.exe on my HD as i installed 2 (older) SDKs) :)
