invoice.php linked from order email AND sef URL's

Hi, 

I have been trying to partially integrate this contribution into my store:

It allows customers to see the same invoice that is available from the admin tool. I am trying to use the invoice.php file in the contribution as a link in the order emails that are sent out, that way the customer can click on the link and print out a copy of the invoice.

I have search engine friendly URL's enabled, which seems to be slightly incompatible - it is making the stylesheet not load for the page and also the logo graphic on the top right corner. Everything else is working.

Any ideas how to fix this without turning off S.E.F. url's??
