In general, the GPL only applies when you are *distributing* the software.  If you distribute the software, you can't distribute two interlocking parts under separate licenses.  However, you can certainly use two separate pieces of software at the same time, even though they have different licenses.

I'm not really sure what you are trying to do here, so I may be telling you what you already know.
