Double results index.php

Hi! I am running a CMS system on my php-site which needs a "?navid=digit" when linking to internal files. The problem is, that the "index.php" is indexed twice in perlfect: With and without the navid. Therefore there are always two results of the startpage: 1. myDomain.com 2. myDomain.com/index.php?navid=1 which creates no error but doesn't look professional. Is there a chance to avoid this double indexing?
