I can't speak about the reasoning behind them but a while ago I had a
similar question so I went about documenting the behaviour of atoms and
the different functions based upon my reading of the source.  If you're
interested you can find this on a github branch with:

    git pull git://github.com/wmanley/polipo.git documentation

I'm sure it's got errors and could do with improvement but you may find
it useful.
