html flavors and entries?

If the custom_flavors has been removed, is it still possible to have HTML 
entries (using htmlentryparser) and the flavours co-exist in the data dir? 
How does it distinguish?
 
Also, is the "Secret Number" part of the standard comments plug-in now?
