In my case, some of the remote directories which shouldn't be touched 
(e.g. cgi-bin) don't even exist locally, will exclude work as expected 
here too?

If you have an existing remote site, and maybe switch from another file 
transport tool, I find it very convenient to have an option that 
unmistakenly says "don't ever consider touching this remote directory, 
no matter what you might have locally". I think it gives you peace of 
mind during the first crucial updates :-)
