Selective updating

I have a problem updating phpGedView (http://sourceforge.net/projects/phpgedview/) The program is very large with several subdirectories. Many files do not change between versions, but even if I use cp -u to update my local copy, sitecopy wants to upload the whole thing. I notice that ncftp seems to make up its own mind and upload only what is really new. Am I using a wrong command locally, or would I be better to use ncftp for program upgrades, and retain sitecopy for data upgrades, which affect only 1/2 dozen files at most?
