If these results are reproduceable, I am sure one can find out exactly what is going on by carefully comparing detailed Polygraph reports and perhaps cache-reported stats. 15 second response time is huge and there must be some explanation for that. Also, Polygraph reports actual working set sizes in console (--console option) logs; you may want to check that your intent to have a smaller working set size matches what Polygraph used/logged during these two tests.
