Sounds like maybe Webmin is maybe mixing up init.d and upstart scripts. Remote access to your system to debug it would be quite useful ..

I also tested in a CentOS machine (version 7.2.1511, Webmin version 1.801, no Virtualmin installed), with Boot system as Systemd. Disabling/enabling services works correctly. And... I've tested on a third server, also with Debian (same version), Webmin (same version), but without Virtualmin. Surprise: it works correctly. Now I'm lost. Just a few minutes ago I purchased another server. I'm going to install Debian, plus Webmin+Virtualmin (all standard installation), and I'll post the results of the tests.     Best regards.
