If the main domain name has FCGid turned on and if that domain name has an aliased domain, Virtualmin seems to think it needs to write the php.ini to the aliased domain's directory. I have another micro system where I'm not getting this issue. It has no aliased domains. Again, these are simple aliases, using the "Alias of domain.com" under "Create Virtual Server". No email, and the only vhost.conf entry for the aliased domain is a redirect to the main domain. No user directory is created... or at least it hasn't been in the past.
