That seemed to work... well it worked when turning on SSL in Features 
and Plugins. One server down! :) The monster awaits me.

I see that it did add:

AddType application/x-httpd-php .php
AddType application/x-httpd-php5 .php5

to the VirtualHost entries for those aliased domains, but that was all. 
No entry for the new 'domains' directory... only those 2 lines. I bet 
you already know this though.

And it did add the /etc/php5/php.ini files to those newly created 
directories under domains. I expected that.
