What default PHP execution mode do you have selected for new domains? This is set at System Settings -> Server Templates -> Default Settings -> Apache website. Not sure why this is needed as proxy/proxy_fcgi seems to do the job if I configure Apache+PHP-FPM by hand. Sorry for the rant, but I really am/was expecting this to have been resolved by now :) mod_php, php cgi, and all these other methods of running PHP seems to be a bit "out of date" if you ask me.
