Yeah, I'm running Xcode 2.2.1. The version of 5.3 that came on my Tiger CD wouldn't save any font settings at all and was generally unusable, so 5.3.1 is a definite improvement. Deleting the preferences file didn't do anything either. Changing the display font / size simply has no effect. Suppose I'll have to get used to it!
