This issue is resolved so far. We have a version of FSS that allows you 
specify a storage prefix (acquired through a method getStoragePrefix()) so 
you can use independent FSS storages for different Plone sites. In addition 
we the won't use a flat filesystem hierarchy but a two-level deep hierarchy 
based on the UID. Copy, Cut & Paste works fine so far. If you are 
interested we can give you the code which is currently in our internal SVN. 
We haven't spent any time on the changes in the UI because this is beyond 
our usecase.
