I figured out that this could be done in manifest.cfg for now. So, now it's possible to add "disabled = true" into the plugin configuration in theme manifest to disable it and remove the line to enable it. Not optimal, but works with the current p.a.theming until something better is provided by p.a.theming.

Also there's now a manual form view @@import-site-setup for resource directories (like themes) to allow manually importing steps from themes, for e.g. performing manual setup upgrades (this works already without the otherwise required onEnabled-fix for p.a.theming). Again, not optimal, because the export/import form are not linked from anywhere, but works until there's a placeholder to put then into in p.a.theming controlpanel or thememapper.
