I *think* what you describe is similar to or the same as somehting that
was mentioned earlier in this mailing list. Sometimes, apparently, the
focus is not on the window that looks like it should have the focus.
Note that the window decoration is (or should be) authoritative for
that. The window on top does not need to have the focus! (Or more
accurately, the window that gets the focus does not need to be brought
to the front: see options such as AutoRaise, ClickToFocus and RaiseOnClick).

Anyway, when window decoration and focus disagree, that's a bug, plain
and simple. We haven't been able to pinpoint it so far, though.
