I am sorry I am not enough proficient to fully understand  your explanation.

Anyway, currently, I have only one 
/usr/share/applications/brave-browser.desktop, since months and every 
time there is an update of the browser, I have to add a line :

StartupWMClass=brave-browser

in it.

I can live with it...
