The application theme is just a standard GTK theme. I believe it is 
possible to exclude / make special cases with GTK themes but personally 
i've never tried so I don't 100% know how to do it other then that is 
the direction you should look in. E isn't doing anything more then 
setting the gtk theme and also setting KDE/Qt to use its gtk theme 
engine if available
