With a new user (which I added to test it) fluxbox acts exactly as it should - apps are opened only once. Neither .xsession nor any file in .fluxbox seems to be the problem. But anyway as my old user needs a cleaning up anyhow I decided to move to the new user. I suppose the cause of the problem will be revealed during that process at some point.
