I faced the same problem some time ago, and I got the answer right here. 
Actually, seems like the same question pops up couple times per year, 
therefore it must be in archives. Anyhow, as I was told it has something 
to do with the fact that mozilla developers use the same window-name for 
both firefox and thunderbird. In fact if you look into your 
~/.fluxbox/apps it is indeed the fact.
Anyway, the class name of these applications is still different, 
therefore it is enough to make fluxbox to watch the class name instead 
of the window name. Thus you have to edit ~/.fluxbox/apps manually. Mine 
contains the following.

[app] (class=Firefox-bin)
   [Workspace]   {0}
   [Position]    (UPPERLEFT)     {171 90}
   [Layer]       {8}
[end]
[app] (class=Thunderbird-bin)
   [Workspace]   {3}
   [Position]    (UPPERLEFT)     {171 90}
   [Layer]       {8}
[end]

The only thing you have to take care of is to make sure that the fluxbox 
does not overwrite  the changes at exit. For this, you better wipe out 
all the rest related to firefox/thunderbird from this file and probably 
even change the permissions to make it temporarily non-writable.
