I have made a ~/.fluxbox/apps file like this:

[startup]       {fbdesk}
[app] (fbdesk)
         [Layer] {12}
[end]

but it doesn't seem to make any difference, the icons are still floating
on top of all the other windows.

I switched to idesk on top of fluxbox, and that works fine with a 
similar config. So either I'm doing something badly wrong, or there is a 
bug in the Debian package of fbdesk.
