I think you're looking for:
[FocusHidden] {yes|no}
    Hides the app from the window cycling list used Next/PrevWindow
key bindings.

This goes into the Fluxbox apps file, for example:

$ cat .fluxbox/apps
[app] (name=gnome-sudoku) (class=Gnome-sudoku)
  [FocusHidden] {yes}
[end]
