Haven't tried this myself, I run native fluxbox on fedora-15 and 16 and use .fluxbox/startup to start any gnome things I might like. gconf is dying and gnome is migrating to dconf. There is a dconf-editor (at least on fedora-15) which you might want to fiddle with. There is also gnome-tweak-tool which has some pieces of the puzzle. The whole thing is complicated by the various paths to getting the desktop running eg gdm, kdm, startx etc etc which have all become baroque in complexity especially when permuted with dbus and ubuntu vs fedora vs X vs Y etc You can see my fluxbox startup files at http://bhepple.freeshell.org/oddmuse/wiki.cgi/fluxbox which might give you some pointers.
