Two other possibilities come to mind, though they might have occurred to you already. 1. Some other application has claimed ownership of that shortcut. For example, do you load fb's default .keys file? Then, you may want to check if there is a C-A-j shortcut in there. 2. The java command you are using relies on some aspect of the calling environment. Maybe it runs from the command line because there there are environment variables set that make it work but these aren't defined if fluxbox calls it directly...?
