I've had this problem as well, in the same scenario - try to copy and
past, using C-y, from the window to the Ratpoison prompt. The senario is
when I want to copy select and copy more than one item to the prompt,
otherwise I make the selection before bringing up the prompt.

Once the focus leaves the prompt, by clicking on the window, I can't
find any way of getting the focus to return to the prompt.

The only solution is to restart the X server.
