Is the intermittentness dependant on the user using the system?  If there's any sort of impersonation going on there the user context calling Exists may not have rights to the directory in question.  Viewing that directory in Explorer would be with a different user context an explain why it "clearly exists", yet Exists() returns false in the web app.
