Trying to associate e-mails with each other is a hard problem. There are many ways to do it, all unreliable. So mailers try to make the best of a bad situation by employing multiple heuristics; the In-Reply-To header generally takes precedence over subject matching, as does the References headers. (Historically, subject matching is among the least reliable, due to the fact that many mailers truncated subject lines at 80ch and the huge range of subject transformations used to indicate replying.)
